Is it better to keep FMSR as a separate file and only copy in the layouts. In this way the scripts can be run off screen if need be and there is no reason to move stuff around. Is there an absolute need to integrate everything?

No absolute need, but I think is simpler to integrate into your own file (access privileges get simpler for one thing). And you can still run things in an off-screen window, even if you have everything in one file.
