Hello
This issue has been going on for some time, I have not been able to find it.
My client databases are clones of the server minus the picture files, (to save space on the ipads)
When I sync with ipad Clone A – the entire database is pulled, then when I sync again only the files that are new sync push-pull and works as intended, sync after sync only the new files are shared
Then when I sync with Ipad Clone B - the entire database is pulled loaded, then when I sync again only the files are pushed/pulled that are new sync.
If I then sync Ipad Clone A again the entire database is once again pulled.
Would you have an idea what might be causing this?

I'm not sure this is something that we can troubleshoot from the description without seeing a copy of your files.
